After Jailbreaking my iPhone 5 (FW 6.1) most things went OK with small ups and dawns. The thing that still sticking is that when I delete any application from the main screen the phone blinks and restart , when it is done restarting and I slide the open bar it shows that it is in safe mood and I have to do a restart to go back to normal. I am wendring why ??? It will also be annoying if I have to go through this process every time I delete an APP.

This could be because of a jailbreak tweak that you have installed.
You may want to uninstall the tweaks and see which one resolves the problem.
Before you do that I suggest launching Cydia and upgrading to the new version of the tweaks as it is possible that the developer has released a fix for it. -
I have over 25 tweaks , Shall I uninstall all of them ??? :(
you know most of them ask for respring which mean 2-3 hours :-/

Here's how I would approach the problem.
1. install the update for the tweaks if they are available.
2. Check if these tweaks are compatible with iOS 6.1 (or whichever version you are on) on Cydia or check the list we're maintaining here:

If they're not compatible then I would uninstall them.
Hopefully that makes it a lot smaller list to deal with :) -

By the way I did and uninstalled most but I still have the problem. I will go ahead and restoer and make a fresh jailbreak and I am sure that will solve the problem. During this process I will install the tweaks one by one and try to pin point which tweak was causing this problem.

After preforming a fresh jailbreak I found out that the reason for that was Cydelete tweak. I also found that there was a notice saying not to install it but did not see it and I pay for it out of my time. :-S :-B

That is the reason it is important to check for compatibility before installing a jailbreak app or tweak.
